I know that the 4000 is more prone to problems and I think the main reason is the battery leaking and the CPU fast slot design. The battery is in an area that if it leaks a tiny bit, will cause issues! (The 2000, on the other hand, can have the battery leak bad and the system will usually be just fine) and since the system does not have an on board CPU, it needs to have a CPU daugter card installed. So if there is an issue with the card or connection, you will have issues.
Some things that can cause issues (as was previously mentioned)
1. Leaky battery issues:
Make sure you remove any leak prone batteries and if even a small amount has leaked, clean it thourougly! From my experience even a small leak will cause issues with the system. Mostly RTC and SIMM issues. Look over the area to make sure there are no broken traces.
2. CPU Fast Slot issues:
The CPU card slot sucks. On my A3000T and some 4000's I have to constantly reseat the CPU card to get the system to boot. Might be bad solder connections or bad socket. But on some it's just a matter of the CPU card not seating properly in place. One of mine only has 2 of the 4 plastic posts that snap on. I think this is the most common problem I have seen with all the 4000's I have dealt with.
3. SIMM issues:
Seems the Chip RAM slot can cause issues so check it out. Also the Fast RAM slots are prone to the clips breaking so the SIMMs will not sit firmly in place. Also check to make sure there was no battery leakage.
These are the most common things I have seen. But it seems your board might have issues beyond that. Maybe look into just getting another A4000 motherboard. I know, they are pricey...

:) I have two a4k mbs - both in pristine (to look at) condition.
Neither board has had bad battery leakage. Both boards have had caps replaced, button batteries installed, rcas replaced, joy/mouse ports replaced, op amps replaced and both boards have been resealed with pcb lacquer. One boards has even had all the simm sockets replaced with high quality metal clip units.
These boards are probably the cleanest you will ever see. I think the problem is either a hardware conflict or faulty simm module.
Anywho, the "modified" system has been up and running all night with no crashes. Its specs are now:
a4k Mb with special 3.9 ks roms and 16 mb fast
a3640 (not overclocked - yet) - down from Cyberstorm Mk III 060 with 128 mb fast
DKB 3128 with 128mb fast
Deneb USB card (only works in Z II mode at the moment)
Spectrum 24 2mb Gfx Card - down from Cybervision 64/3d with Scansoubler Module
LG IDE DVD Burner
8Gb Compact Flash Card on Compact Flash to IDE adapter
OS 3.9 with Boingbags 1 & 2 installed
I was expecting the 040 to be a quarter the speed of the 060, but it "feels" 1/8th!
Also, since I no longer have any scan doubler attached, can anyone suggest a good mode promoter?
Oh, and with the 040, should I change the math libs? Change any system libs etc? Install Oxypatcher etc? Oh, and should I be using some form of Maprom option? I know there is a jumper for Maprom on the 040 but how is it used?

I work at 1024x768 24 bit.
Higher resolutions works but I need to configure manually "centering" & "size" (Monitor Menu), this is because PicassoIV is not designed to work at higher resolutions in non-interlaced modes.
I have found an archive on Aminet called QuickRom which copies your kickstart rom to fastram on boot up to increase speed. Is these any point to this when running os 3.9? I thought 3.9 already copied itself to ram as it reads the rom image from disk. Can someone please clarify this?
Also, found CopyMem, which includes an 040 version of CopyMemQuick, will this help?
Since you have the ROM in ROM, and not loaded to memory, there will be slow downs due reading it on the fly any time one of its modules are requested. Problem is the 3.9 ROM is 1Mb, so old kick-2-RAM programs will fail miserably.
Also, the slow running system may indicate a fault on the CPU socket.

About your DKB 3128 check if.....

If you don't use a CS 060, I think is better to grab standard 040 libraries in the FlashROM of the DENEB. Remember.... update to V9 firmware.

Thanks lewism - just tried the Deneb again in Z 3 mode and its working. From what I can tell, PIO mode is almost as fast as DMA mode, just more cpu intensive, but PIO is supposedlt more stable, so I left mine on PIO.
