Yes, sometimes newer versions of Kickstart can create problems with your hardware. I used to upgrade my old AmigaOS 3.9 partition from 3.1.4 up to 3.2.2 on my Amiga 4000 . After that I couldn't change to my screen resolution.
The hardware you have, are mostly tested with Kickstart 3.1/AmigaOS...
Using SD or CF cards are a hit of miss on the Amiga. I use only SanDisk CF and SD cards. This brand is most compatible for Amiga's.
Using CF or SD with PCMCIA CF card reader up to 16 GB. When using a SanDisk CF card, then use a SanDisk 16 GB Extreme. Others like Ultra doesn't work with PCMCIA...

Which PSU are you using?
Did you already tried other HDMI cable? Sometime HDMI cables can cause some issue. I haven't tried the latest Picasso version.
