At 14mHz, a 100nF capacitor depending on type might present as a significant load to ground at these high frequencies.
The job of a capacitor is to smooth out or let AC pass through (in your case to ground).
I am not sure what the output of the Agnus can handle long term.

I think you have to troubleshoot the original 3.1 configuration to get it working reliably.
Like I said, the Diagrom boots even without the Buster, Ramsey or IDE working. Even with slightly bad Chipram, the DIagrom might boot.
If no success with the original 3.1, you might want to try the 3.2.2...
If the power LED is flashing, the Rom is loading since that flashing comes from a Rom routine.
The 4000 is not happy about something else. E.g. bad connections to the CPU board, memory or any socketed chips like Buster.
Try reseating all chips etc...
The Diagrom for example does not need Ramsey...
Info: The Rom normally found on 68060 Turbos does the same as this exec (de-activate FPU until setpatch re-activates it)... The patched exec also works fine with a Cyberstorm MK I 68040 modded to 68060. No need for adding a fancy Cyberstorm boot Eprom to the CS MKI with this exec.
