This blocks the FDD cable port? Any chance board will get revised and made taller so the 5V is above the FDD port?

An instant inspection reveals that it takes around 2 mm of the next circular connector;
however is not a major problem if you can remove the useless right part of the DB 25 connector.

5 volts micro USB is exactly over the circular connector shape, if your circular FDD connector is not bigger than the circular shape, you will have no problem.
