I can give few pointers for running Shapeshifter on Amiga.
1. The emulation will run better if using HARDFILES on file system like SFS or PFS, do not use FFS, very slow to access, and I think that is your problem.
2. On AGA use 2 or 3 frame skip, feels better
3. When using 68040, try to find Mac Quadra ROM or any other 040 based MAC
On my A1200 with 50MHz 030, Shapeshifter runs very well from CF card with FAT file system.
